I'm getting this right now even when I download a file and add it manually. I have the options to add missing info to mods, mod name updates, etc. disabled. It works, but I get the API Rate Limit popup multiple times per file that I have to clear even when it seems that I should not be using any API calls.

Well it could be that Nexus is having issues or limits download speeds. It might not be an issue at all, or it might not be an issue you have any control over. But I've never much paid attention to Nexus download speeds since it's a free service after all.
